Joe Shimamura (Cyborg 009) awakes in a strange room only to find himself dressed in a red suit and yellow scarf. A strange voice telepathically guides Joe when suddenly someone breaks in and starts to shoot at him. Joe is amazed at his own ability with he could beat enemy so easily. The voice guides his escape so he can join Cyborg rebellion group led by Dr. Gilmore
Joe begins to recover his memory but it's still very vague. It remains a mystery why he was there and why he has such power. Nine Cyborgs inculding Joe escape from from the base of 'Black Ghost'. The enemies from an air raid attack on them but the Cyborgs, especially 002 and 004, fight skillfully and successfully down the fighter planes.They head the Black Ghost's base to fight and eventually are victorious against the soldiers. But before the Black Ghost leader escapes, he blows up the island yet the heroes manage to conquer the Dolphin and disappear. Now what will happen to the Cyborg warriors?
The cyborgs are staying at the home of Dr. Koizumi who is a friend of Dr. Gilmore. They feel relaxed thinking it it safe there. But a new enemy breaks in on them with a flash of lightning. It is an assassin from Black Ghost, and is 00 number Cyborg just like the team. He is called Cyborg 0010.
The Cyborgs manage to rest while it rains. Then the rain clears and 0010 comes back. 001 is sleeping and Joe is exhausted from overusing his accelerating system during the last battle. The seven remaining Cyborgs fight against 0010. They succeed in bringing him into the sea, where it would be safer for them. But then another enemy appears. It is yet another 0010! They are twins. They spark with each other in the water and the electricity that was not diffused strikes the Cyborgs. At that time, Joe recovers from exhaustion in the laboratory, rushes to the spot and fights with them. At last 001 finally awakes. He advises Joe on how to fight against 0010 through telepathy. Thanks to Ivan Joe manage to kill 0010.
A new assassin, 0011, appears. He is a Cyborg but looks like a robot with a shape of a giant spider. First it looks like he should win but when 004 and 002 reinforce the Cyborg ranks they almost kill him, but suddenly he says, ""I want to recover my own body. I can never meet my family or embrace my daughter again with such a monstrous body."" 004 hesitates to fight at his word, over wrapping himself. 0011 takes advantage of this, spreads some kind of liquid, and withdraws. After a while, something wrong happens to the Cyborgs after the fight. Turns out that the liquid 0011 spread is poisonous. The team is paralyzed and falls down. At the sight of them, the remodeled 0011 comes back to attack them.
Dr. Koizumi, a friend of Dr. Gilmore and a weapons specialist, is kidnapped. 009, 007 and 004 go to a strange mansion in search of him. A fascinating lady greets them. She says she lives alone waiting for her husband to return. 007 is charmed and feels sorry for her, while 009 and 004 feel something strange about her but they can do nothing but head back without any clue. During the night, they creep into the mansion again. Suddenly a carpet on the floor attacks them like a living creature. They narrowly escape but a hall with pins, a crushing wall, and a labyrinth are obstacles they must overcome, trap after trap keep on coming! The mansion turns out to be a giant mechanized robot and, in fact, it is 0012. The heroes kill her and escape but unfortunately they didn't find Dr. Koizumi.
The search party heads to Tokyo to look the kidnapped doctor. 009 searches in his old neighborhoods and there he meets an old friend who tells him about the past. An odd yet huge young guy joins them and makes a sculpture for 009. Suddenly a man shows up and takes the boy with him. Turns out that this is one of the kidnappers from the BG organization searching for the ""run-away"" boy and, recognizing 009 as a Cyborg, heads back to the car with the boy. After talking to his two other Cyborg killer companions decides to kill 009. After handing over the doctor to a huge invincible robot that comes out from the ocean, they attack 009. The leader of the Cyborg killers is caught but then the invincible robot returns and attacks 009. 009 uses his acceleration device to almost win the battle but the robot uses the kidnapped doctor as a human shield. Then he just disappears after creating an huge whirlwind of mud.
0013 is sent out by the leader of the Black Ghosts to destroy Tokyo. 009 finds a little helpless girl in the ruins and suddenly someone in his mind leads him to a park. After defeating one of the killers he meets the other two Cyborg killers and the strange boy who are waiting. The boy turns out to be 0013 and he is controlling the huge invincible robot. 007 engages the robot and 0013 makes it disappear but now is 009 alone against his enemies. 0013 is on the side of the Black Ghosts but he warns 009 when the other killers try to shoot him in the back. This is because he doesn't want the little girl to be hit. The leader of the Cyborg killers almost shoots 009 and the girl when 0013 suddenly kills them all. He takes the child and moves her aside so he can continue the fight against 009. The Cyborg killer that 009 defeated outside the park returns and watches the fight as 009 and 0013 are using their acceleration devices. The returned killer strikes with his samurai sword against them a
The race between Black Ghost and the Cyborg team has started. Their goal is to find the head that controls robot 0013 and they hope to find some information on it. The submarine sent by Lord Kulo gets the head before the heroes but Joe follows it with the dolphin. The sailors of the submarine notice that they are being followed and leading the Cyborg team to the Black Ghost weapon experiment called Dragone Trigone. A battle starts there with both the little sub with the robot head in the cargo and the great submarine sent out by the Black Ghost. They should kill the Dolphin however they only manage to kill each other with two excellent torpedo shots thanks to Joes good maneuvering skills. Just before the explosion the heroes track a S.O.S. signal sent from the South Pole.
The Cyborg team highjack a Black Ghost airplane over the South Pole. It turns out that the pilots are holding a young woman as hostage. Her name is Cynthia and her father is a scientist. He has left her alone for several years to complete an evil weapon that the BlackGhost has tricked him into constructing. The heroes infiltrate the base when the leader of the BG activates the weapon. It emits a high-frequency sound that almost disables the cyborgs. When asked if there was any way to stop the noise, her father replied no. However, 006 burrowed under the ice (thereby cracking it) and exploded the machine. It's Christmastime and the Dolphin is just outside of Paris where the Cyborgs are celebrating under the deck. But 003 has decided to visit her city alone. She visits places that bring back old memories. Unaware, she is followed and stuck with a needle that makes her enter a dream world where she's forced to confront her very own wishes and nightmares. In this dream state, 003 meets her old friend that forces her to dance. Then the surroundings turn into demons, which she must fight; even her brother shows himself just to melt down. Eventually 009 becomes worried about her when she doesn't show up at the meeting point. A strange airplane leads him to a ruin where he can see 003 dancing between huge holes on the floor. He stops her from falling down in a hall and wakes her up. Dr Gilmore analyzes the needle and makes a statement that this was an act from BG. They want to show the heroes that they shouldn't feel alone wherever they are.
005, 006 and 007 are tracking an electronic signal when they suddenly have problems with their aircraft and have a crash landing on an unmanned island. In their hunt for food they find a deserted BG base, which is guarded by a robot that was left alone. The robot thinks they are its new masters and the heroes become friends with this robotic creation. He brings them food and starts up the base again so they can search for loose parts for their airplane. The security alarm is activated and defense robots attack them. Their robot friend sacrifices itself to save 006's life and walks with its remaining powers under enemy fire to the timer for the base bomb. The robot deactivates it before falling down. This leads to 006 becoming a very close friend to the robot and 006 manages to save his new friend's life. Searching for his lost friends, 009 finally finds the secret island. Chang gives a sad farewell before he has to leave the island for new adventures.
While the heroes are visiting London, strong memories are hitting 007 who hasn't been in his hometown for 17 years. Soaked in sad memories he walks past a little theater where they practice a play in which Great Britain once performed with his girlfriend a long time ago. He visits the theater and it turns out that the young lead actress in the play is his old girlfriend's daughter, Louise. She believes that he abandoned her mother when he became famous and takes him to her grave. That evening 007 meets the lead male actor at a pub however, on their way home, they are attacked by exploding bees. 007 is able to stay unharmed but the other guy becomes so damaged that he cannot proceed in the play. 007 asks Louise to take his place since it would mean so much for him. The other Cyborgs are guarding the theater when a huge swarm of bees suddenly attack them but they defeat all of the enemy bees and the beautiful play proceeds undisturbed.
In the Republic of Muanba there is an evil dictator controlling the people. A little rebel group gets a strange offer by a man who ends up saving them from the dictator's tanks with an incredible war machine. The weapon is theirs if they fight against the president. 008, 009 and 002 takes off to Pyunma's homeland to investigate this thing. It turns out that the president gets an offer from the very same man. This time the man offers special troops to crush the resistance forces. The man is under BG command and he wants the country's resource Ironstone X by getting the people to destroy each other. The heroes help 008's rebel friend to fight against both the president and Black Ghost troops. They are forced to leave the rebel base and flee out into the jungle.
Continued from the last episode, the fleeing party is attacked by numerous enemies in which the heroes fight back. The mystic man appears and he is so powerful that the heroes must flee again. 008 thinks he knows this person behind the mask, ""can it be his long lost friend who disappeared when they fled from the prison?"" Because of this Pynma takes off alone to duel the enemy. It turns out that he was right but his friend is now an evil Cyborg that defeats 008 and takes him to prison. The heroes take off to save their friend. They free 008 who sadly has to shoot his friend in the back because he doesn't want to give up just running to his war machine.
BG orders one of their generals to capture the heroes dead or alive. A huge battle is fought and the Cyborgs stand as losers because their enemies had sent out an electronic wave making them feel extreme pain. Captured in the Dolphin, they are transported to the BG general's huge battleship.
But is it really the end of BG and/or all of the fighting?
This episode follows each of the heroes separately helping others. The main act is concentrated toward 006 and some friends helping him with the food and how they shall manage to please the inspector, who is going to visit his restaurant. All the other heroes are somewhere in this episode using their skills to make food, skills which they in some way have learned by Chang. Everyone except 002, who never listened at him thinking that making food was ridiculous, now is the only one that remains hungry.
Cyborg 002 visits his old hometown of New York City and thinks back on the old good days. He meets a little boy whom he tells stories of the Cyborgs and they become very good friends. However, Jet's lessons in boxing aren't very impressive to Jimmy's mother. One day there's a huge fire where she works and she hasn't returned. Jet enters the burning building to search for her. It turns out that the only way he can save both of their lives is to use his special Cyborg abilities. Doing so means showing Jimmy's mom his secret.
A few people are suddenly set on fire in central Tokyo. Joe's new pet, the dog Kubikuro, had earlier located the car that ran over his family. This awakens a huge anger in the little animal. 009 begins tracking the dog when it goes out on its nightly wanderings. Joe discovers that it is his dog that is seeking revenge for its beloved's death by setting the guilty bodies on fire with his glowing Cyborg eyes. It really hurts Joe to now see his pet, which he has been sharing so much joy. But the dog has become a blind machine with just one goal: to kill everyone in its way to slay its family's murderers. The dog succeeds but ends up attacking the policemen who are defending one of the criminals. Joe has no other choice then to shoot his friend.
Dr Gilmore receives a letter from his very good friend Dr Ross, who writes that since the death of the BG, he has been set free and is now interested in nature and animals. He has discovered a valley where he says that he has found living dinosaurs. He asks for 009 and the others to come visit him and help him to catch the beasts. The team takes off to visit the Doctor with the thought in their minds, ""has he really been set free from the confines of the BG?""
Very strange and deadly phenomena are showing up all over the globe. It's total chaos and people are starting to ask the question, is God responsible for all of it? The heroes collect the names from every place where a phenomenon has occurred on the map and begin to assemble them. It turns out that the locations form the word ""God."" Thanks to this they can determine where the next occurrence of strange phenomena will take place. They take off and their hunch turns out to be correct as an evil storm begins at the new location. Then from out of the storm come the Greek Gods of Apollo, Achilles and Miniatauros. A battle is fought until Apollo's sister, Artemis, stops it commanding Apollo to withdraw. He does and then Artemis explains for the heroes that all the phenomena are the work of the Gods to kill the impure and make the world once more a peaceful place. 009 and his friends disagree with this method so they track the Gods to a base in the islands of Greece.
The team heads to the island and enters a huge battle against the Gods. It is revealed that the Gods are also cyborgs and they begin to get into fights between themselves that poses Apollo, Hera, Achilles, Miniatauros, and a strange man on one side against Artemis, Pan and Atlas on the other. Apollo and Artemis are the leaders but they are all against the Cyborgs more or less. But thanks to 003 healing Pan after 004 almost kills him, Pan helps them to slay Achilles.
Because the enemies also are cyborgs the heroes try to find their creator to see which side he is on and if they can negotiate. Artemis saves 009's life after the battle warning him not to come back again. Hera sees this in the distance and tells the other Gods who are not happy to hear this. 007 sneaks into the palace and discovers that the BG's old scientist Dr Geya (the strange man) is inside the temple. Geya is a man who once worked with Dr Gilmore to develop cyborgs but withdrew when he wasn't allowed to have full control over the production. Dr Geya wanted to erase the Cyborg's human memories, which Dr Gilmore would never allow. Dr Geya shoots Artemis, which causes her body to fall into the ocean.
The battle on the island continues as little Pan tries to find his queen Artemis. He eventually finds her in the sea after a long search. Some of the heroes led by Dr Gilmore take off to try to destroy the power device that 007 had located under the temple. Dr Geya runs his controller machine so hard that many things go wrong on the surface with lava and fire coming up from cracks on the earth as huge gaps form. Pan saves Artemis. With her last remaining powers and Pan's help, they manage to take her to the battle there she stops 009 and Apollo's duel. In her weakened state, she tells Apollo that Geya shot her and that they all were fooled because Geya wants to spread confusion in the world rather than peace. Then Artemis dies. Apollo runs away and down into the temple killing Dr Geya. Apollo opens the wall so Dr Gilmore and his companions can escape. But Apollo refuses to follow the heroes up to safety.
Dr Gilmore is writing down information about the BG's creations, both his and other cyborgs and their enemies. After that he, 001 and 009 talk about the BG and how they have realized that they never can wipe out the organization completely. There will always be a new mad man to take over the throne. 001 feels the powers from an abnormal resource shake and falls into sleep. A huge organism in the sky is shown flying towards a city.
002, back in New York, wakes up to find the statue of liberty crashed into his apartment. 003 and 007 hear about this and other strange happenings on the radio while camping. 009 and 006 are fishing and see a ""whirlpool"" in the sky and something flys out. They find three alien children where the object crashed. 001 speaks to them (they can only speak telepathically) and they say they're escaping their enemy. They have great powers, but if they use their powers to kill another being, they get killed. Other alien children are fond elswhere by the other cyborgs. 008 is in Africa and sees a giant mass of energy (seen in the previous episode). The Dolphin arrives and 001 makes a hole in the mass' barrier. 009 then accelerates into it and destroys it. One of the alien children (which 002 saved earlier) spoke, saying that another mass has come. It obliterates a city and 009 is about to destroy it.
Enemy ships still keep coming to attack the Earth and the heroes are relying on 009 and 001. The aliens then bring the heroes to their planet which looks similar to Earth. Dr. Gilmore, 001, 002 and 005 stay with the aliens while the others try and find the alien hostages. But 002 expect the aliens from the other dimension to help as well, but they risk destroying themselves. 002 tries to find a way to activate the alien's powers by threatening them, but it doesn't work. Then 002 tells the aliens about his past and how he grew up, the alien's powers then activate and destroy the enemy ships. 002's love is what activated the powers and he gave the aliens confidence. The aliens return to Earth to drop the heroes home. The aliens fly away with their ship disguised as the enemy ship.
All over the world, a mysterious blue beast has been wrecking havoc. 005 travels to his home land, and in the desert is confronted by the monster, who he believes is a cyborb created by Black Ghost. He fights him, learning of the blue beast's cruel intentions for human kind.
The Cyborgs visit the technology based city of Computoia which is run by the super computer Sphinx. Sphinx is capable of human emotion. It develops a crush on 003 and abducts her. The other cyborgs work franticly to find her while the super computer tries to destroy them.
Dr. Gilmore calls 004 and tells him to go somewhere. When he gets there, he finds a robot replication of him self that knows his every move. They fight, but the robot wins. Dr. Gilmore tells 004 that this was an experiment to test his ability. He says he should admit that he is nothing more than a powerful weapon, but 004 won't do so. He battles the robot once more, and they fight so intensely that the difference can't be seen between the two. But when the robot prepares to destroy an innocent bird's nest, 004 saves it, proving that he is a human, not a machine. He destroys the robot, then the Dr. Gilmore which also turns out to be a robot. 004 knew the real Dr. Gilmore would never put his life at risk for an experiment.
A lot of people have always fantasised about having a twin. But we have a saying in my homeland, Germany; the one who looks exactly like you will always bring you doubt. On our next show, I face just such a reality. I confront a cyborg that looks just like me, but it soon becomes obvious that he's a more deadly weapon than I am. Just where did my other half come from and what does he have in store for me? I'll have to handle this guy myself. Joe gets a feeling to get off a trainstop and he mets a mysterious little girl whom likes to be called Alice. Alice gets Joe to go with her to her house and claims that she has known him since he was little. Joe accompanies her to her house and then she tells Joe that she can jump through time. Alice shows Joe some pictures of himself when he was little and Joe could see Alice in the reflection of his eyes in the photo. During the meteor shower, Alice then gets Joe to think of who he really wants to see. Joe finds himself in the past and its the star festival. He sees some children making wishes and letting a branch paper with their wishes on it float down the river. But one girl's paper gets stopped and Joe gets in the river and lets it float again. A meteor shower starts and the girl gets Joe to make a wish.Joe wishes to see his mother again. Joe wakes up back on the train and thinks it was just a dream. He gets off his stop and walks away. On the train, Alice is there.
In this episode, it tells about 001 through 008 were created and things like that before 009 wakes up to 001 talking to him telepathy in the very first episode of season one, The Birth.
Dr. Gamo sends his brand new cyborgs - Phil, Kane, Lina, and Mai - against the 00 cyborgs. Will the good guys triumph, or will the new assassins prevail?
In this episode, you see Gamo with the four new assassins, muttering to himself. Then you see him when he was younger. Talking to his son, his wife was pounding on the door, telling him to stop. Then you see the zero-zero team sitting on the edges of beds with Gilmore explaining to them what happened with 001 and his father. Then 002, 005, 007, and 008 doing a search. As they were flying in the Dolphin, Phil pulled them onto a deserted island to send into the future. After fighting with them, Phil and Kane went back to the group. When they tried to send them into the future, 001 tells 009 to use his accelerator to mess up the flow. Deciding to eliminate him first.When 009 couldn't fight them anymore, Kane knocked him off balance, causing the necklace to revile itself. When the Lina saw it, she was forced to go into the future with 009.
009 and Lina are trapped in the future, a war-torn wasteland, and 009 realizes that Black Ghost, Lina's enemy as well, still exists in the future. He begins to think that all their efforts to defeat Black Ghost are pointless. The other cyborgs have to find a way to bring him back home.
We're putting all our thoughts together to create enough energy to contact 009, who is many time warps away. But even if he receives our telepathic communication, how are we gonna bring him home again? He's in the future fighting Black Ghost while we're in the present doing the same. Is the future set in stone? Can we overcome our enemy and change what seems to be the inescapable destruction of mankind? -001 from the 'next time'

This recap came about due to the fact that both Episodes 47 and 48 were behind on deadlines, which caused the former to initially air partially animated and with several still or repeated shots used as placeholders for the unfinished portions. The recap would air in Episode 48's originally intended place, as a way to showcase the finished sequences of 47. A revised version of episode 47 would later appear on the DVD release and be sourced for the dub.
Black Ghost sets in motion his most frightening plan of all; the complete destruction of mankind. 001 teleports me in a confrontation with Black Ghost himself. Once there, I find myself face to face with the secret power behind the Black Ghost organization. In the course of my fight, I learn out how powerful this evil force really is. Can I destroy it? After saving 009 and 002 from burning up in the atmosphere of the Earth in the final fight with Black Ghost, 001 hasn't woken up for months- in the peace after the final fight, the 00 cyborgs have gone their separate ways. 009 visits a well-respected scientist and his priestess daughter as they excavate an ominous Moai from the ruins of an island.
Possessed by the Moai statue, the priestess begins to brainwash the population of Japan into worshipping her. The entire 00 cyborg team finds themselves succumbing to overwhelming feelings of anger and temptation.
The cyborgs fight against the godlike powers of the priestess and her Moai army, aided by an unlikely ally.
