Stacy Jones reopens Shining Time Station, after being closed for several years.
Tanya meets Mister Conductor for the first time and become friends with him. Matt learns to overcome his fear and realizes that he should not be afraid of Harry. A local man named Horace Schemer is revealed to be the new owner of the station's jukebox.
Stacy makes an error on the train schedule. This incident causes a train passenger to miss out on his train ride, and he gets very upset. Matt, Tanya and Mister Conductor assist Stacy and seriously inform her that people often mess up, as long as they learn from their errors.
Mister Conductor shows the kids that a lot of nice things can be designed with a ball of string. The kids use it to design decorations and assist Schemer tie his shoes.
Matt and Tanya do a puppet show. It is not successful at first, but with the assistance of Harry, Stacy and Mister Conductor, the kids learn that they should always try their best and not quit on their goals.
The kids are sad because Harry could not take them fishing. Stacy cheers them up and tells them not to allow this disappointment to ruin their day.
Matt wants to read a book, but Tanya wants him to play. They get into an argument. They subsequently learn that they can do different things and still be friends to each other.
Schemer thinks that little jobs (like cleaning up the station) are not important. This thought causes him to have some problems and he later learns to take more responsibility.
Mister Conductor refuses to speak to Harry because he thinks Harry will not enjoy him. Matt and Tanya encourage Mister Conductor to prepare a surprise birthday party for Harry.
Matt and Tanya learn about the importance of being careful in order to avoid serious accidents.
Matt and Tanya learn to appreciate old people and realize that seniors have a lot to share with youths.
Schemer enjoys being a prankster on people at the station. When one of his pranks backfires, he learns that some times are better than others to do pranks.
Matt and Tanya find a saxophone in the station's lost and found. The kids hope that if the owner does not claim it in time, they can keep it. Matt and Tanya soon realize that she has lost the necklace that was given to her by her grandmother.
Schemer wants to turn Harry's workshop into a snack bar. He learns that the workshop is very important to the station when his jukebox breaks down and seriously becomes aware that Harry cannot mend the jukebox if he does not own the workshop.
While Stacy is absent, Schemer buys many jukebox items and transforms the station into an amusement park. Later, Stacy gets into trouble with J. B. King who plans to close the station for good.
The station has a reduced train schedule and everybody is concerned that the station is being forced to close for good. Midge Smoot arrives and seriously informs them how the station is very important to them.
Schemer accidentally uses cocoa powder rather than chili powder in a sandwich spread recipe for the mayor of East Shemp. The mayor demands a new version of it by lunchtime, so Stacy and the kids assist Schemer in preparing the sandwich spread.
Schemer talks Matt and Tanya into going on a train ride without telling anybody. This incident causes Stacy and Harry to worry about them. The kids later learn that they always need to tell an adult where they will be going for their destination.
Everybody camps out at the station at night. Schemer uses the occasion to frighten everyone, but his plan backfires and he turns out to be the person who is afraid of the dark.
J. B. King Esquire announces that the station will close for good, but he later decides to let it permanently stay open due to his beloved popular juggling circus clown stopping by there very often and learns that Mister Conductor resides there.

Kara and Dan pretend to work at the station so they can let Becky throw a party there, but these children end up being in very big trouble when they lie to J. B. King.
An illusionist comes to the station and tries to show the kids a magic trick, but he messes up because he is afraid that his audience will laugh at him. The illusionist thinks that his magic has been lost, but Stacy reassures him by saying that he will get it back soon. When Mister Conductor appears, Becky thinks that he is a toy. Mister Conductor and the kids explain everything and the illusionist gets his magic back.
The kids enter a drawing contest. Becky does not like the way her picture looks, so she asks Mister Conductor to use his magic to draw her a nicer picture. Schemer steals Billy's ink to draw a self-portrait, but finds out that it is disappearing ink. At the end, Becky learns to appreciate her original drawing and she wins third prize.
The kids are selling lemonade and cookies. However, Schemer and Schemee encourage them to raise the prices and sell low-quality products. When Midge Smoot buys some cookies and finds out how awful they taste, she gets upset with Schemer.
Mister Conductor has a cold, but still wants to go to the South Pole and visit his penguin friends.
Schemer finds Ginny's lost dog and gives it to the kids so he is temporarily taken care of by them.
The kids are part of a baseball team and Schemer is their coach, hence they are known as The Schemer Team since Schemer paid for the uniforms. Schemer sends Schemee to sneak on the opposing team, The Snarleyville Slashers.
After Stacy is compelled to stay at the train station and arrange new train schedules missing her highly-anticipated vacation, kids from the station decide to throw a party to cheer her up.
A severe thunderstorm rages over Indian Valley Railroad and the station.
Kara accidentally breaks the teapot of Stacy's old tea set when Schemer sneaks up on her. Stacy, knowing how valuable it was, is upset about it.
Mister Conductor sits on the information booth, making an entry in his diary. He views three cows grazing in a farm's field on his way back from Doodle Haven, and asks about the reason a cow's milk being white and not green like the grass they eat. In addition, Mister Conductor asks if fish sleep as he writes the question into his diary. He ends the entry by writing that these are private questions are only intended for the diary, and then vanishes. Schemee uses walkie talkies to sneak on everyone. He also reads Becky's mail and turns the station upside down looking for toys.
Schemer gets cocky while operating the jukebox and injures himself, but milks everyone's sympathy to the point where patience turns to be thin.
The kids write a newspaper, but by mistake, they make up different stories. They learn that news stories intend to be real news reports.
It is Valentine's Day at the station and Mister Conductor is working as a Cupid's assistant. Stacy ends up falling in love with Schemer when she accidentally walks through Mister Conductor's magical cloud of dust.
After a drawing of Mr. Conductor is created, some gold dust is left behind and one of the kids takes the gold dust and puts it on the drawing resulting in mass hysteria involving an evil twin of Mr. Conductor.
Schemer does a radio show from his jukebox, but he is totally unprepared for it.
While Billy and Stacy are away, Schemer organizes an auction and attempts to sell everything in the station to pay off the damages to his broken jukebox.
The kids and Schemer participate in a slogan contest. Schemer thinks that the prize for the winner is cash, so he plans to buy the station and build a parking lot.
The station has an annual fair festival. Schemer and Stacy participate in a pie-making contest.
Becky hopes something special would occur in the station. Suddenly, unexpected occurrences including Schemer and Stacy switching personalities as well as the mayor flying like a bird across town are the results.
Schemer's mother is away and Schemer is told to do some responsibilities while she's away and he promises to do what he was told to do. But, he ends up making the kids do all of his assignments for him.
While J.B. King is looking for Mr. Conductor his nephew Buster drops by Shining Time Station and harasses Dan.
The local dump has closed down and Shining Time Station is full of rubbish. It's lucky that a garbage train has pulled up on track four.
Schemer purchases a robot to help operate the station's jukebox. However, he proves it being a very big error when the robot falls in love with the jukebox.
Felix Perez organizes a concert. The kids rehearse with instruments, Schemer does a rap song, and Billy sings a folk song.
People at the station celebrate Thanksgiving which is a very busy holiday.
Schemer's fortune-telling machine correctly predicts the sudden frost, thus saving Ginny's tomato crop from certain destruction. Schemer dons the personality of "El Schemo" when he hears of this, and sits in the arcade, being treated like royalty, while the stranded passengers (trains delayed by the frost) come to him and his machine for their fortunes told.
The station organizes a play about Casey Jones. Meanwhile, Mister Conductor and Billy both take the non-stop train to Snarleyville, but Stacy has to pull the switch to save the trains when the controls are stiff and another train is coming on the same railroad track.
Everyone goes camping the station due to rainy weather, but Schemer forgets to pack all of the important equipment.
Kara asks Mister Conductor's twin to repair anything for her, but instead he wreaks havoc around the station.
It is Friday the 13th at the station and Schemer encourages Schemee to sell phony good luck charms he made, such as vinyl horseshoes, plastic four-leaf clovers, and rabbit's feet made from a wool coat. However, Schemee takes his uncle's technique of frightening people into buying them a bit too far.
Billy and the kids are outside listening to Stacy's speech on freedom. Meanwhile, Schemer and Schemee go on a secret mission and turn the station upside down in order to search for gold. Schemee vacuums up Mister Conductor's magic dust and he cannot disappear at this time.
Stacy smells a rose on her ticket booth. Mister Conductor has put memory loss powder on it so honeybees would forget about themselves. However, Stacy finds it first and sniffs it, which influences her to have amnesia. Schemer uses the occasion to talk her into selling the station, while Dan tries to assist her in regaining her memories.
Schemer wants to join the Nickelaire club, so he begins behaving like the leader, Hobart Hume III. However, Schemer has second thoughts when Hume criticizes Billy, Stacy, and the Kids. When he tells Schemer to lose the curl, it's the final straw.
When a film producer arrives at the station, everyone gets excited and desires to participate in its production. They all go and receive costumes hoping to be part of the film.
On the day before April Fool's Day, the kids dread Schemer's pranks because they know it is Schemer's favorite holiday. They play various tricks on him within the station. Schemer later finds out about the pranks when movers pack up the jukebox.
Ginny assists Schemer in practicing for a dance competition. Dan is bashful to dance publicly because he thinks Becky and Kara will tease him.
Everyone gets frightened when anything disappears at the station. The kids plan to stay late in order to capture the thief, but it turns out to be a monkey that has been accidentally left behind by a circus train.
Dan cannot participate in a charity bicycle contest because his bicycle is broken.
The kids watch too much television and forget about participating in outdoor activities such as attending baseball games, canoe rides, and visiting a zoological park.
Mister Conductor accidentally sneezes sleepy sand in his eyes and sleepwalks. Now he cannot spread his sleepy sand to assist everyone in Indian Valley fall asleep.
It's election time in the town of Shining Time and Mayor Flopdinger is trying to get re-elected. Then a newcomer shows up in town and threatens Mayor Flopdinger's chances.
Stacy establishes a new strict of rules at the station as part of J.B. King's advice, but she forgets about her friends.
Kara, Becky, and Mister Conductor time travel to get a missing part for a lantern. They meet the grandparents of Stacy, Schemer, Billy, and J.B. King and end up learning how "Shining Time Station" originated its name.
When Becky makes a wish, a cowboy painting on the mural comes to life. His name is Ned Kincaid, and he became great friends with Stacy Jones. No one knows that Ned Kincaid was just a fictional cowboy coming from the mural from many centuries ago. Schemer becomes jealous when no one pays attention to him so he decided to start a train full of passengers in order to impress everybody. Suddenly, the train started to move, so Schemer gets scared and he jumps out. The train is moving at high speed, but there is no driver. Ned Kincaid comes to the rescue and runs after the train on his horse. He manages to jump on the train and save everybody from a big accident. By the end of the day, Ned Kincaid disappears back into the painting in the mural. That evening, while Stacy is preparing to go home, a man comes to the station. To her surprise, the man is very similar to Ned and his family name is also Kincaid; he turns out to be the great-grandson of Ned Kincaid.
Billy’s nephew Kit visits Shining Time Station and accidentally breaks the signal house window. While Schemer’s baseball team practices for an upcoming game, Kit joins but struggles and loses confidence. He meets Max, an elderly former ballplayer living in the signal house, who gives him guidance and teaches him the game. After Kit is wrongly blamed for painting the scoreboard, he feels rejected and tries to leave, but Max stops his train. During the big game, Schemer discovers Schemee is secretly helping the rival team and removes him, leaving an open spot. Kit is brought back, and with Max’s advice in mind, he hits a winning home run. His bond with Uncle Billy is restored.
Mister Conductor's sister visits him at the station. At that same time, Kara's grandfather, Harry, also comes for a visit. He builds a small race car for Kara and wishes that she would participate in the annual race. However, Kara has other plans and does not want to do everything that Harry wants her to do. Meanwhile, Mister Conductor gets very upset when his sister uses her magic to play tricks on people. During the day of the race, Kara thinks about how she has been unfair to Harry, so she decides to participate in the race at the last minute. Unfortunately, a wheel on her car breaks. Sister Conductor decides to help while she and Mister Conductor fly on a plane and they drop a useful tool in Kara's pocket. Kara uses the tool to fix her car, and she manages to win the race. At the end, she dedicates the trophy to her grandfather.
