Three years have passed since the end of the "Martian Successor Nadesico" series and the war with the Jovians has ended. Ruri has become captain of the Nadesico B and both Akito and Yurika have died along with many other independent boson jumpers. When odd events, concerning boson jumping, begin to occur Ruri and her crew are sent to investigate.
Sono trascorsi due anni dalla fine della guerra tra l'Unione Terrestre e la Federazione di Giove. In seguito agli attentati terroristici portati ad alcune basi dell'Hisago Plan, la grande rete di navigazione che sfrutta la tecnologia del Boson Jump, la Nadesico B, al comando di Ruri Hoshino e dei suoi fidati luogotenenti Hari Makibi e Saburota Takasugi, si reca in ricognizione presso la stazione Amateras, centro nevralgico dell'intera struttura. Ma proprio in quel momento il nemico esce allo scoperto: al comando di Kusakabe, gli Eredi della Civiltà di Marte prendono possesso del nucleo dei reperti di Marte e assumono il controllo della tecnologia iperspaziale. Per contrastare l'offensiva di Kusakabe, il quartier generale dell'Unione Terrestre affida a Ruri il comando della Nadesico C.
西暦2201年。ボソンジャンプ航行の鍵となる古代遺跡が、地球と木星の政治体制転覆を企む「火星の後継者」の手に落ちた。人類の歴史最大規模のクーデターに対し、発進する新・機動戦艦ナデシコ。しかし、艦長ホシノ・ルリ達の前に現れたのは、一度はルリの育ての親となったテンカワ・アキトの復讐鬼と化した姿だった。
TV판 기동전함 나데시코의 캐릭터들이 총출동하는 극장판은 그 스토리 전개나 캐릭터 디자인면에 있어서 TV판과는 상이한 점이 많이 발견된다. 기본적으로 로리콘 열풍을 불러 일으키며 인기를 얻었던 호시노 루리가 성숙한 캐릭터로 나오고 TV판의 흥미요소였던 황당무계 코미디가 많이 줄어 들고, 어둡고 무거운 분위기를 강조하였다.
무엇보다 어수룩한 면이 강조되었던 주인공 아키토가 극장판에서는 부제인 The Prince of Darkness 처럼 상당히 어두운 분위기의 샤프한 캐릭터로 변모한 점도 놀랍다. TV 판의 캐릭터를 잘 알지 못하는 상황에서는 극장판의 내용을 이해하기 다소 어려운 면도 없지 않아 있지만 에스테발리스 액션신등은 확실히 업그레이드되었다. 일본에서는 1998년 8월 8일에 개봉되었다.

In den vergangenen drei Jahren - seit dem Ende des Kriegs mit den Jovianern - hat sich nicht alles zum Besten entwickelt: Ruri ist zwar nun Captain der Nadesico B aber dafür sind Akito und Yurika, wie viele andere unabhängige Boson Jumper, ums Leben gekommen. Als sich immer mehr mysteriöse Ereignisse um das Boson Jumping entfalten, werden Ruri und ihre Crew beauftragt, der Sache auf den Grund zu gehen.
Han pasado tres años desde el final de la serie "Martian Successor Nadesico" y la guerra con los Jovianos ha terminado. Ruri se ha convertido en capitán de la Nadesico B y tanto Akito como Yurika han muerto junto con muchos otros saltadores de bosones independientes. Cuando comienzan a ocurrir eventos extraños relacionados con el salto de bosones, Ruri y su equipo son enviados a investigar.
