Michael und Nikita sind von Ort zu Ort gereist, immer einen Schritt vor den Versuchen von Sektion Eins sie aufzuspüren. Als George eliminiert wurde, nachdem er Informationen an die Rote Zelle weitergegeben hat um Sektion Eins zu diskreditieren, gelingt es dem wieder eingesetzten Operations und Madeline Michael und Nikita zu finden und sie zurück ins Hauptquartier zu bringen.
Gerade als Michael und Nikita beseitigt werden sollen, fallen alle Systeme aus. Mr. Jones, der mysteriöse Anführer des Center, ist auf dem Weg zu Sektion Eins um eine Untersuchung durchzuführen und hat deshalb die Basis in Stase versetzt. Als Jones eintrifft offenbart er, dass Nikita in den letzten drei Jahren heimlich fürs Center gearbeitet hat. Nikita hilft Jones, und die Dinge ändern sich radikal : Operations wird gezwungen die nächsten sieben Jahre in Sektion Eins zu verbringen. Madeline begeht lieber Selbstmord, anstatt beseitigt zu werden. Walter wird auf die Farm versetzt, in der er neue Einsatzkräfte trainieren darf.
Michael wird auf eine Selbstmordmission entsendet, damit er sein Leben als Soldat beenden kann. Aber sehr zu Michaels Überraschung wird er in letzter Sekunde von Nikita gerettet, die ihm seine Freiheit anbietet. Unglücklicherweise kann sie nicht mit ihm kommen. Um ihm bei seiner Entscheidung zu helfen, muss sie Dinge sagen, an die sie nicht wirklich glaubt, aber immerhin wird einer von ihnen endlich frei sein...
Michael and Nikita have been traveling from place to place, keeping one step ahead of Section One's attempts to find them. When George is eliminated from the picture after leaking intel to Red Cell in order to discredit Section One, the newly-empowered Operations and Madeline finally track down Michael and Nikita. They bring them back to Section. Just as Michael and Nikita are about to be cancelled, all of Section's systems suddenly stop. Mr. Jones, the mysterious head of Center, is on his way to Section One in order to conduct an evaluation, and has put Section in stasis. When Jones arrives, he is really Nick Shtoppel Nikita's neighbor and Section informant. He reveals that Nikita has been secretly working for Center for the last three years. Nikita assists Jones with his evaluation, and things change radically. Operations is forced to remain at Section One for the next seven years. Madeline takes her own life rather than be cancelled. Michael y Nikita están finalmente juntos afuera de la Sección. Pero esto no durará mucho, son encontrados y llevados de regreso a Section One. Center ordena una evaluación de los últimos cuatro años de la Sección y las cosas cambian. Este episodio fue planificado como el fin de la serie, pero cartas de fans hizo que se realizase una quinta temporada compuesta de ocho episodios.
Michael e Nikita si spostano continuamente per non essere trovati. Ma la Sezione Uno non demorde e concentra tutte le risorse per recuperare i due operativi. Operations e Madeleine riescono nell'intento di catturarli e riportarli dentro, ma hanno deciso che trattandosi di operativi di un certo valore, soltanto uno dei due morirà. Mr Jones, intanto, il misterioso capo del Centro decide di fare visita alla Sezione destando non poca preoccupazione … infatti egli rivela che Nikita lavora sotto copertura da 3 anni per lui al Centro.
