Die Handlung spielt 30 Jahre, nachdem ein massives Void-Beben Millionen von Todesopfern gefordert hat.
Nachdem eine lange Zeit wieder Ruhe war, haben die Beben nun seit 5 Jahren wieder verstärkt angefangen, und außerdem tauchen nun auch noch Geister auf… könnten die beiden Sachen in einem Zusammenhang stehen?
Zum Glück gibt es das A.S.T., angeführt von der süßen Tobiichi Origami, das sich ihrer Bekämpfung widmet, und auch Itsuka Shidou, der einen großen Schwesterkomplex bei seiner kleinen Schwester Kotori hat, soll dabei eine wichtige Rolle spielen…
Beginning with the original spacequake 30 years ago, the ditzy Kotori and her brother Shido are introduced as modern day residents of Japan. For the opening ceremony, Kotori and Shido make a promise to meet at a diner later that day. As school ends for Shido, a spacequake alarm sounds throughout the city for the citizens to enter shelter areas immediately. After being unable to contact his sister, Shido uses her GPS to confirm that she is still within the city according to their promise. He leaves the shelter to find her and in doing so, is outside when the spacequake occurs thus meeting his first Spirit. After the battle between the Spirit and the AST, where Shido learns that Origami is a part of the AST, Shido finds himself among the group Ratatoskr on the airship Fraxinus learning about the Spirits, his sister and the organization she is a part of.

Após um terremoto espacial Shido corre para o local onde havia combinado de encontrar sua irmã mais nova, porem ao chegar no local ele encontra uma garota no meio de uma cratera...
Comenzando con el terremoto espacial original hace 30 años, el ditzy Kotori y su hermano Shido se presentan como residentes modernos de Japón. Para la ceremonia de apertura, Kotori y Shido hacen una promesa de reunirse en un restaurante más tarde ese día. Cuando la escuela termina para Shido, una alarma de terremoto espacial suena en toda la ciudad para que los ciudadanos entren en las áreas de refugio inmediatamente.
Shido Itsuka, un normale studente delle superiori si sveglia e inizia una giornata come le altre insieme alla sorella Kotori. Prima di andare a scuola, i due si promettono di andare a pranzare ad un ristorante, ma proprio dopo la fine delle lezioni, suona l'allarme del sisma spaziale nella città.
