《骷髅人》的故事设定在一个“架空的时代”的“架空的日本”中，故事舞台则是一个在被称为“影之都”的巨大企业支配下的闭锁都市舞台。因远古秘宝骷髅头盔而拥有超能力的“反英雄”未知主角在这个架空的舞台上，在正义与邪恶、光明与黑暗、人类与非人类的瓜葛之间穿梭。作为黑暗英雄，一切的怜悯与同情都是多余的。骷髅人并非是善良的正义英雄，在向他露出獠牙之前请考虑清楚。 骷髅人到底是谁？这是本作品的一个特色，不到最后时刻是不会揭示骷髅人的真面目的。可能是主角？可能是貌似善良无能的神父？可能是大伴集团的骨干分子？可能是有名无实的警方？可能是路人A或提供情报者B？现在唯有等待动画中可能提供的线索或一直看到最后……
