故事發生在Bloody Monday病毒事件後的兩年，一架正在飛向日本東京的客機被恐怖份子騎劫，機上被恐怖份子偷運了核彈，試圖將飛機逼近日本引爆核彈毀滅東京。同一時間，飛機上搭載了因上次血色星期一事件被引渡回國的 J‧神崎潤，究竟恐怖份子和 J 有什麼關係。 此外，代號“獵鷹”的天才黑客高木藤丸在回歸平靜後將再次被逼牽涉其中，利用黑客技術與恐怖份子周旋，企圖阻止恐怖份子實行的“日本重啟計劃”。
