Handlingen begynder, da skurkene Joker og The Penguin forsøger at forfalske penge, men stoppes af den dynamiske trio Batman, Robin og Scooby. Men Jocker og pingvinen vender tilbage for at forsøge at stjæle en flyvende magisk dragt, og Scooby-Doo og hans bande er nødt til at bevise, at de med lidt hjælp kan flyve op i skyerne for at hente den flyvende dragt, forårsage en crashlanding og besejre de onde!

Protecting the innocent, defeating injustice, and eating tons of Scooby goodies! The most legendary heroes in the fight against criminals join forces when Scooby and the Company of Mystery team up with Batman and Robin. The action begins as the villains Joker and The Penguin attempt to counterfeit money, but are stopped by the dynamic trio of Batman, Robin and Scooby. But Jocker and The Penguin return to try to steal a flying magic suit, and Scooby-Doo and his gang have to prove that with a little help, they can fly up into the clouds to retrieve the flying suit, cause a crash landing and defeat the wicked!

Mas o Coringa e o Pingüim retornam para tentar roubar um traje voador, até que Scooby-Doo e seus amigos provam que, com alguma ajuda, eles também conseguem combater esses azarados vilões!
