The evil Outworld emperor Shao Kahn opens a portal to Earthrealm (Earth) and has resurrected his queen Sindel, Princess Kitana's long-deceased mother. Earthrealm is therefore in danger of being absorbed into Outworld within six days, a fate which reigning Mortal Kombat champion Liu Kang and the other Earthrealm heroes must fight to prevent. When Kahn kills Johnny Cage during a confrontation with the thunder god and Earthrealm protector Raiden (Mortal Kombat), he and the remaining Earthrealm warriors must regroup and find a way to defeat Shao Kahn.
This series is a "prequel" to the movies, chronicling the early adventures of Kung Lao, who will play a critical role in the upcoming battles for Earth in the Mortal Kombat movie (at least, in the video games). In the (more or less) 19th century, Shao Khan and his minions strike from Outworld and are opposed by Kung Lao and his two friends, Siro and Taja, while Lord Raiden provides cryptic advice.
The film follows Deacon City Police Captain Jax (Mortal Kombat) as he informs assassin Scorpion (Mortal Kombat) about the criminals Reptile (Mortal Kombat) and Baraka (Mortal Kombat); the latter has recently killed actor-turned-undercover-officer Johnny Cage in a fight. Briggs believes they were both working for a man named Shang Tsung. He asks Hasashi to kill them in a mysterious tournament hosted by Tsung. When offered his freedom in exchange for accomplishing such tasks, Hasashi reveals that he willingly had himself incarcerated—and could free himself at any time. Then Sonya Blade arrives with a folder and informs Hasashi that his enemy Sub-Zero is alive and the one he killed was his brother. It becomes clear to Hasashi that the terms of his participation in the tournament involve killing Reptile, Baraka and Shang Tsung in return for access to Sub-Zero (Mortal Kombat). Since the real Sub-Zero will be at the tournament, Hasashi, now calling himself Scorpion (Mortal Kombat), agrees to participate.

The movie picks up right after Scorpion’s Revenge where the heroes are attacked by Shao Kahn, which will force Raiden and his group of warriors into a deal to compete in a final Mortal Kombat that will determine the fate of the realms. This forces the good guys to travel to Outworld to defend Earthrealm while Scorpion journeys to find the Kamidogu (a mystic relic made by the almighty Elder Gods) before it is used to bring back the mysterious One Being, who would destroy the universe.
